I have a 5afe with a 2 pin(26p, 16p) harness to be connected to the ecu, however the ecu I received is a 4afe ecu with a 26p, 16p, 12p......my question is will this work or will I have to get a new harness or a new ecu to accommodate.

buy a harness adapter.... 26-16 (male from harness) to 26-16-12 (female to ecu connector) so you can use the 4afe ecu on your harness.... You may need to repin the harness adaptor to use the relevant pins there.
You may also need to open the 4afe and the 5afe ecu to find which pins need repinning. All Denso ecus' have a pin name that you can use as a guide.
without an ecu as a guide, trace which wires go where on your harness connector then repin the harness adapter to connect that wire to the correct pin on the 4afe ecu.

it may not since 4afe and 5afe usually use the same injectors.... 172 or 176 cc/min grey (or was it beige?) if I am correct, this is the part number of the fuel injector used on both engines: 23250-16160
most factory ecus also have a learn mode where it (I think) it compensates for the fuel injectors, provided the ecu has an oxygen sensor installed there as well.
